I've been looking for articles online that were written for a middle school audience. So far I've found only a couple of magazines that make their articles available online:

National Geographic Explorer (for Kids)
Articles mainly on ecology topics, some space, some geology related. I'm linking you directly to the Classroom Magazine online edition for articles.

Smithsonian Institute's Kid's Castle
Featured articles and links. At the bottom of the page where it says "Pick a Channel" go to the science section, then "Featured Articles." For ecology I highly recommend the Lichen article and check out the photos at the North American Lichen Project:

I copy & paste text & images into word & edit font size, margins, etc. for better printing.
